Currently the user is available to add it into the groups, but it isn’t showed in the general user list.

That sounds like a glitch. I suggest checking if you can find the user via WebAPI, and ultimately if the inconsistency remains then it might be the symptom of a data problem. In which case:

you may want to rebuild your ElasticSearch index: stop SQ, delete data/es5 , restart. Note that subsequent startup may take slightly longer than usual, due to ES data rebuild (which is not a usual operation, always better to investigate it first as you did here).
