SonarQube Version 9.6.1 (build 59531)
We have SonarScanner running in our CI build (Github Action) and connecting to our on-prem SonarQube and that all seems to work fine, but SonarQube reports “No code files were found for analysis”. I can view the build output and SonarQube report and it all seems fine.
How can I investigate this problem?

Your version is past EOL. You should upgrade to either the latest version or the current LTA (long-term active version) at your earliest convenience. Your upgrade path is:
9.6.1 → 9.9.4 → 10.4 (last step optional)
