There are a couple answers here.
First and foremost, we advise that you Clean as You Code. We find it the best way to make long-term sustainable change.
The second answer is that if you just have to have it, 9.1 (announced Monday) adds a JSON-format export of all issues and Security Hotspots in a project in Enterprise Edition($$).
Failing that, you can use the Web API (docs link in your page footer) to search issues. All issue-related calls are hard-limited (for technical reasons) to 10k results, so if you have more than that, you’ll need to be clever about dividing up your searches.
