We are also facing this issue. SonarQube is capturing only 28% of test coverage where as we have 75% test coverage. We are running all test methods in one go only in Scratch Org.

We actually have the same issue, sonar is reporting 0% coverage on .cls test files and all other files not included in the SFDX report. @SuChuDom did you manage to solve it?
